Non tormentarmi, Nagatoro!racconta la storia del timido e introverso studente Naoto Hachioji che, dopo aver incontrato la quindicenne Hayase Nagatoro, passe le sue giornate a subire ogni suo tipo di scherzo e persecuzione.
Nonostante volesse evitare di interagire con gli altri, Naoto diventa più sicuro di sé quando inizia a frequentate Hayase e le sue amiche.
Col passare del tempo, anche se le apparenze dimostrano che lei vuole solo torturarlo, la giovane studentessa inizierà a manifestare dei sentimenti per lui, diventando ostile contro coloro che lo deridono.
